If you want to get married in a church, just have the "theme" be for the reception. Maybe your favors can be masks, and there can be one at each guest's seat at dinner when they come in.

If you want to actually wear a mask during the ceremony, consider a non-sacred location like a beach, park, botanical garden, historic home, backyard, etc.
References :
I think a masquerade would be cute, but you would definitely have to be the one providing the masks if you want guests to wear them.

However, on the practical side of things. I can't think of anyone who would want to wear a mask during a ceremony - they block your vision and for those who cry, a mask would only get in the way. I think it would also be strange if the guests of honor (that would be you and your groom) were not also masked.

Perhaps if you want bright colors try a Mardi Gras/ Carnival (as in Venice) theme. Masks can still be worn by those who want to, but not required.

Location-wise, I would go for an garden-type spot. Local conservatories/tea houses/parks normally will help yo to arrange weddings at their spot. If you plan it for a time when many flowers are blooming, then you get the added bonus of all that natural color.
References :
Don't let anyone else tell you what is a good or bad theme for your wedding. If you want your wedding in a church, however, you should be respectful. Show of your theme in your invitations, thank-you cards, etc. When it comes to the big event, keep the ceremony classy but pull out all the stops once you get to the reception.
